Uniqueness rule with Missions

Does the Uniqueness rule apply with missions, because that is how I've been playing?

And so when a card is no longer non-unique and has a duplicate in play it stays in play?

No it does not.

Correct. Uniqueness is only checked when you are putting the card into play, whether by deployment, playing normally, putting into play with an effect, or otherwise.
