ok me and my friend was playing and he put out his naruto tailed beast form where he can't be affected by effects and I played battle over the barrier and it says that you and your oppents selects up to 3 females for the battle phase and those ninjas must be sent out to battle ignoring all other effects during this turn. Other ninjas cannot be sent out to battle during this turn. Ok so the question is that can he send out his naruto.

no he cant send out naruto.

1. naruto can't be selected by the mission
2. It effects the battle state not the ninja's directly.

If he selects OC naruto then that naruto is removed from it's team (because of the if you choose, you have to do it rule for OC ninjas), however battle over the barrier cannot stop OC naruto from going to battle, as he is not affected by that portion.
