If Aburame shino n511 come into play and put Insect Token there, can you play The Mist Council m903 (option number 2) and discard that token as a Ninja, will that be same for n1323(a little different wording).

Does that Token have Entrance cost? (for mission Captivity m480)

Yes, the Insect token counts as a Ninja. You could discard it for .

Unless stated otherwise, tokens are considered to have an Entrance cost of 0.
