Mission per turn

I know in the rule book it states that you can only use one mission per turn. It
is my opponent's turn, and I play a counter mission. Then right after his turn, am I able to play a mission or not? (since I technically played a mission on the same turn anyway).

Yes you can, since it is a different turn. A turn is defined as a single player being the attacker. After that, a new turn begins.
