No. Mastery is activated right after the effect of the Jutsu is applied successfully. If you do not pay Mastery at this time, then you have passed on using Mastery on that Jutsu.

I mean if N-1395 plays a jutsu and then I choose 2 Mastery can I pay the charka in the discard pile since N-1395 says ur discard pile is considered 2 be ur charka area

Yes you can, since those cards are considered in your chakra area.
