If the attacker has a team of 3 ninjas and uses puppet master jutsu J863 (or set 23's kankuro and yaoki) and it resolves successfully with him bringing in a fourth ninja into his team, does that ninja become a stand-by ninja when the turn passes to the opposing player? or does he stay in the team until the attackers next organization phase?

No, the Ninja remains in the team until that players next organization phase.
