That is only when they are in the deck. Any other time those ninjas DO have the same name and you cannot have both of them in play (unless an effect says you can).

Any time a card has "Name: X" in the characteristic line, that card is considered to have both names. So Naruto Uzumaki (Tailed Beast Mode) (which has Name: Naruto Uzumaki) is considered to be both "Naruto Uzumaki (Tailed Beast Mode)" and "Naruto Uzumaki" which means a Naruto Uzumaki cannot be in play at the same time, but you can have three Naruto Uzumaki and three Naruto Uzumaki (Tailed Beast Mode) in your deck.

Since you and your partner are sharing the village and battlefield, the uniqueness rule says you cannot both have Naruto Uzumaki in play. If you play Naruto, there is already one in the village so your partner cannot also play one.
