Rin was a spy for the hidden mist or obito is under some genjutsu that made it look like kakashi killed her. Ima go with the spy part

or a case similar to bleach where rukia was forced to kill her buddy because he was possessed. it doesnt have to be a trick or an evil rin.

i think kakashi had to kill rin because he wasnt allowed for her to get captured. I'm pretty sure that was standard practice on missions back then to ensure that info wasn't leaked.

^^I disagree with this. It might have been 'standard issue' protocol or whatever you want to call it, but we already passed the point where kakashi favors saving comrades more than following rules. I don't think that's why he did it.

While this could be true, I'm more inclined to believe that it is someone using a transformation jutsu that kakashi saw through.
