Giant Eagle would stop the first part Naruto (Sage Mode)'s effect. Your discard pile would not be considered part of your Chakra. You would not be able to pay for Jutsus with cards in your discard pile. If you paid for a Jutsu (with cards from your Chakra area), those cards would go to the bottom of your deck.
