I'm confused here. Isn't it a game mechanic for Squads and Reinforcements to be removed from the game once they leave play? If not, what is it?

Ninja tokens are not removed from game when they leave play. They are removed from game after they are moved to an out of play zone. So when a Ninja token is discarded, it moves to your discard pile and is then removed from the game. Or if a Ninja token is moved to your Chakra, it goes to your Chakra area and is then removed from the game.
