so in this situation what happens to the n1539 sakura haruno that has just used flashpoint? In order to play (n1543) inner sakura (n1539) sakura must be removed from play. You can not have 2 ninjas of the same name on the field.

The Sakura that was removed from play by Flashpoint will not re-enter play due to the uniqueness ruling.

so when n1543 is removed from play. Sakura that used flashpoint could then re-enter play at the end of my turn?

so sorry, I meant at the beginning of my next turn. Lets say I play (n1539) and use flashpoint to put in play (n1543) inner sakura. I use inner sakura to squad with chiyo (n1418) for (n1549).

Now here's where my newest question comes in. Lets say n1549 stays in play for 3 of my turns and during the battle phase of my opponents 3rd turn they discard n1549. At the start of my turn would sakura haruno (n1539) come back into play even though she had used flashpoint 3 of my turns ago?

No she would not. Ninjas that are removed from game by Flashpoint will only try to re-enter play on your next Start Phase. If they fail, they will be permanently removed from game.
