If I activate the effect of can my opponent use the effect of to get rid of a card before my effect? Or any other effect for that matter witch isn't a counter?

Or say for instance can he activate this effect before me during my turn?

Does only work against mission cards of odd entrance cost or any mission cards period?

No. n1099 removing 2 cards is a cost. The cost must be paid immediately and you cannot chain an effect to paying a cost.

No. You would have priority until you took an action or passed priority.
