There is a lot that wasn't completely answered (But can be inferred)
- Yahiko was avidly against their organization working with Obito, as he had his own view of how he could accomplish his goal. It wasn't until Nagato experienced that loss of his friend that he leaned towards Obito (and Madara's originally) philosophy on things. Also, Obito probably had a hand in getting Hanzo and Danzo together in order to get Yahiko out of the way. A sort of Aizen style "Just as Planned" scenario.
- Obito was the one controlling the Fourth Mizukage, as Obito and Kisame are the same age. The question would have been "Why did he do this?" But the answer is probably "He wanted to be cruelly ironic about using the people who technically caused all this to begin with."
